When I open my data_e.afs file it says

I click yes

Then I get

I click yes

Then we get

What i wana know is

How do you know what part of the afs is corrupt?

Or have i just really buggered up my afs file

is it linux? (looks similar to KDE)
maybe it's for windows only, not for win emulators under linux

copy one of your clean unpatched data_.afs from your dvd and try to load it, if it will success it means your current patched afs is corrupted (perhaps by one failed attempt of doing modifying reserved space)

ive got back ups of old data_e.afs so i mite just have 2 put them back on and see what stuff hasnt been put on :(

this is a known bug in the software, to fix it start the explorer then go to configuration (under file) check in ignore descriptor's length, then open the afs > update (Under file) overwriting the afs in your konami folder> go back to configuration and uncheck the descriptor's length......for explanation why you have to do this go look in the manual that came with afsexplorer just as the error suggested :D...gl
