As you know, in PES3 PC by default you can use just 6 types of boots (using Edit Mode). But boots slots inside shoes_ee_tex.bin and shoes_gs_tex.bin can contain 9 boot textures. Screen below show boots structure on one of biker_jim boot pack:

To assign boots No 0 to any player, just run WEditor, go to player's team, mark him and change his boots in Appearance tab to "1" just like at screen:
http://frutsel.terrainhost.com/frutselapp/dump/Mayor/PES3/booty_zero_WEditor
in Editor Mode it will be visible like that:

------------------------------------------------------------------------
OK. Now hardest part.
Let's assume that you want to change Beckham shoes into 7th boots. In Wendetta boot pack it was Adidas F50.
Make backup of your existing pes.exe somewhere (you can rename it eg. old pes.exe), then run WEditor and change Beckham shoes to whatever else than present and save. (for example, if his boots was boot No 4, change it to boots No 5, whatever else than 4)
Next run Hex Workshop (you can d/l it from http://www.hexworkshop.com/ - I think this is the best tool for this), choose Compare utility (Tools -> Compare -> Compare files)
and compare your old and new pes.exe file (you know, the only changes you made was boot change)

Then wait, it will take few minutes...
http://frutsel.terrainhost.com/frutselapp/dump/Mayor/PES3/comparing%20in%20progress
Program will mark first different, so change second digit of each difference into 7 (ex. 65 into 67, 22 into 27, 82 into 87, 63 into 67 etc.)

after this it should be looks like:
http://frutsel.terrainhost.com/frutselapp/dump/Mayor/PES3/changin_values2
To swith to next difference, just press F6 and do the same as above. You can always back to previous difference to check you did this properly by pressing Shift+F6.
if you finish, save it, delete your old option file (save\KONAMI-WIN32PES3OPT) and use this pes.exe to run the game, you will see now that Beckham wears F50 which was the 8th boots (7th coz it's count from 0)
for assign boot No 9 do the same again (repeat all operation) but now change second digit of each difference into 8.
You can go to Edit Mode and you'll see boot 7 or 8 but if you'll change it to another, you won't get it again, so just do "Cancel" and you can back again and it still will be appear.
You can change many players boots at the same time, not just one. For example, change in WEditor boots for ten players, save it, compare with previous pes.exe and do exactly the same as above. These players will be wearing boots No 8.
Quite easy, huh ? :D Really, you do this just once, then you can enjoy that your favourite players can wear your favourite boots.
------------------------------------------------------------------------
also you can assign all types of boots with asimovlive editor (d/l from http://asimovlive.altervista.org/) but it crashes 9 on 10 times when I try to use it, you always can wait for new Kmochida editor (AFS Extract update) which probably will have this utility
screen below shows boot 8 and 9 (7 & 8 counting from 0) from Wendetta pack:

I'm not an author of this method, I know it from biker_jim and just show it to you in the easiest way I can.
Enjoy.
