It depends what you want to do. If you only want to replace those teams then you don't need to experiment with dllc files - just change the greek teams their ID in CM13 and add the new teams you want on their IDs.
If you want to add new teams and have greek ones in champions league then it's a matter of much more work

Yes, you can! Go to:
Game\dlc\dlc_FootballCompEng\dlc\FootballCompEng\data
and edit in excel the file euroseededteams.csv file. You will see there something like:
CC,1,x,x,x,x or
EL,1,x,x,x,x
replace the x with the ID of the club that you want in that group, save and regenerate. When you'll enter the career menu where you can draw the groups, draw again with seeded teams and you'll have the composition of the UCL/UEL groups set by you!
