I don't think anyone knows the answer to this problem. EA should have sorted it with a patch. It's a real pain.
This is the only thing that the editors never resolved, it must be hard coded in the game .exe For what? I wouldn't know because in Fifa2005 you could use third kit in manager mode, why they removed it is beyond logic.

Just import them manually on an as needed basis. Take the third (or fourth or fifth) and make a copy of one of the kit files, swap out the third etc. kit for the home or away kit in onbe of the copy and import it when you want to use it. I'm using 4 kits in my career with Man United.
