I'm in my second season in Manager mode and I set it up to have 5 subs on my bench. Is there a way I can change it to 6 without restarting?

The only way to affect substitute numbers in manager mode is to modify FIFA.DB, so if you genuinely have changed that value then you should be able to change it to something else using the same method (because the rtsg table does not get stored in the manager mode data - or at least, it does but it is always empty - so the FIFA.DB values will be used every time). Be wary though because any (accidental or otherwise) change to the size/shape of the FIFA.DB could mess up your manager mode, so you need whatever tool you use to change it to not change anything other than those RTSG entries.
