Yeah facegen 3.5 is so much better, it has so many new editing feature . I had same problem too, so I ignored it. I found a cracked version of face-gen on Internet with a fantastic feature, it was near 1.5 GB!! because it has huge library.

use the 3.5 version first, then save it as .fg

...after that, open the .fg file with your 3.1 version then export it as .obj :)

but i think it will load other model not fifa faces model :\
