I see no reason why not. EAFFAnalyser doesn't consume much in the way of resources, and shouldn't be doing any work if you just leave it open. The dump programs run in a matter of seconds, so I can't really see why you'd need to switch back to the game whilst they are running, but as long as you don't save a manager mode or tournament mode data file during the brief period that my code is actually reading said file then I can't see any conflicts (unless you are using EAFFAnalyser to update the manager mode file - to eliminate fixture congestion - in which case I'd recommend not using that particular data file until it has finished the update).
