So I think I figured out how to change a team's captain...

I found this out by accident last night, as I was playing with Milan, where Rivaldo is set as captain, which I had accepted that I could not change. But he was also set to take the spot kicks, and since I know that this is not his job in real life, I set Andrea Pirlo to take them instead. Then I started a match, and quickly discovered that Pirlo was the team's captain. Not knowing whether this was a one-time occurrence, I decided to change spot kick taker again, this time to Shevchenko. In the next match, Sheva was captain.
So there you have it. The captain is the person who takes the penalties for your team. I still think EA has ****ed up, because there is no way I'll let Maldini take my penalties, but now we know how to change captain, at least.

but the gk was the captain

Well, I didn't think about this as I was so excited having found out how to change captain, but you'll probably have to take the regular captain out of the first 11 to make it work. Sorry 'bout that, but still... :D
